If those Silent Drive Enclosures are what I think they are, then they shouldn't be a heat problem, according to MaximumPC magazine. They are a bit pricey, though. Padding would definately increase the overall heat in your system, so unless you've always been able to keep your temps far below the danger range, I wouldn't recommend them.

How about examining your airflow? Maybe switching a couple of intakes and outtakes around could make your system run cooler, thus needing less fans.
